It looks like the main character is Sylux, as Retro Studios is talking about him the entire time. They claim that Sylux will play an important part in Metroid Prime 4: Beyond.

In the game, Sylux is a mysterious bounty hunter who hates the Galactic Federation.

He is not a new character, he first appeared in 2004’s Metroid Prime Hunters.

He is thought to be piloting the ship chasing Samus in the ‘special ending’ of Metroid Prime 3: Corruption.

But, the standout element is the two tamed Mochtroids, identical twins that surround Sylux. But again, Samus’s purpose is still unclear.
